The answer:
Yes, this is possible. Enterprise Manager 12.1.0.5 (and now the new version 13.1.0.1) can discover, monitor and manage a Virtualized Exadata.
Certain plug-ins need to be downloaded and installed on the Enterprise Manager OMS (Oracle Management Service) using the Self-Service capability of Enterprise Manager. These are the Exadata Plug-in and the Virtual Infrastructure (VI) plug-in. Please use the latest available versions of the plug-ins.
